Alphys is, of course, referring to her injecting falling monsters with DETERMINATION, leading them to become the amalgamates. In DeeperDown, since we've already seen that the amalgamates came to the Surface with them, it is same to assume that Alphys came clean and told the others what she did. And they apparently forgave her ^^
